This guide has two parts, meant to be used together. Part 1 walks a brand-new user through Theralytics from first login to running your first report, in the order you'll actually set things up. Part 2 is a quick-reference companion — the specific answers our support team gives most often, organized around the same topics. Each Part 2 entry points back to the matching Part 1 section for fuller background.

1. What is Theralytics?
Theralytics is a cloud-based practice management and clinical data collection platform built for ABA and other therapy agencies. It brings together the day-to-day tools your agency needs to run and grow a practice:
- Scheduling — book and manage staff and client appointments
- Session notes / documentation — complete and sign clinical notes for every session
- Data collection — record and graph clinical data (DTT, task analysis, ABC data, and more) during sessions
- Billing & claims — track authorizations, generate claims, and manage payments
- Reporting — run financial, clinical, and operational reports
- Parent portal — give parents and guardians secure visibility into their child's care
- Mobile app — document sessions and collect data from an iPad or phone in the field
Depending on your agency's subscription, you may have access to Practice Management (PM) tools, Data Collection (DC) tools, or both.
2. Getting started
2.1 Your Theralytics site
Every agency has its own dedicated Theralytics web address: https://[youragencyname].theralytics.net
This is the link you and your staff use every day to log in — bookmark it for quick access.
2.2 Onboarding
New agencies are set up one of two ways:
- Self-onboarding — your agency configures its own settings (locations, staff, clients, payers) using in-app setup tools and recorded trainings.
- Guided onboarding — a Theralytics Implementation Specialist works directly with your team to configure the system, migrate data, and train your staff.
As part of onboarding, your Theralytics representative will confirm agency-level settings such as your business address and overtime policy — these affect how timesheets and payroll reports calculate hours, so make sure they're correct before you go live.
2.3 How Theralytics is organized
Theralytics is built around a central configuration hub called Masters, plus three day-to-day modules: Manage Client, Manage Users, and Scheduling.

3. Logging in & account security
3.1 Logging in
Go to your agency's Theralytics URL and sign in with the username and password provided during onboarding. Theralytics can be accessed from a desktop or laptop web browser (Chrome recommended), the Theralytics mobile app, or a browser on an iPad/tablet or phone for use in the field.
3.2 Resetting your password
- From the login screen, select Forgot Password.
- Enter the email address associated with your account.
- Check your inbox (and spam/junk folder) for the reset link — it should arrive within a few minutes.
- Click the link and follow the prompts to set a new password.
3.3 Security questions
Accounts are protected with security questions in addition to a password, used for identity verification during account recovery. Security questions are required to access Theralytics, and the admin can set or update these from the Security Questions menu under the Masters area. New users will be prompted to set their security question answers the first time they log in. If a security-question reset link doesn't fully load, try a different supported browser and contact Support if the issue continues.
3.4 Locked accounts
Accounts temporarily lock after five failed login attempts as a security measure — a common trigger is a new phone or browser where a saved password no longer autofills correctly. Use Forgot Password to regain access; if the locked message doesn't clear after a successful reset, contact Support with the staff member's name and agency so the account can be unlocked directly (Section 14).
Admins can also lock accounts to prevent signing in from the Manage Users > User List area. Locking and unlocking accounts is also one of the ways to reset security questions.
4. User roles & permissions
Every staff member is assigned a role that controls what they can see and do in Theralytics.

Administrators manage roles and staff details from Manage Users, including credential options. User Roles can also restrict which appointment types or service codes a role is allowed to schedule or bill — an Admin should configure these carefully, since role restrictions are a key compliance control. User role restrictions for appointments can be found under Masters > Appointment Types.
5. Scheduling
The Scheduling tab is where all appointments are created and managed, along with session notes and is the first step of the billing process. Claims cannot be created without a corresponding scheduled appointment.
5.1 Creating appointments
- Open the Scheduling tab and select the date, staff member, and client.
- Choose an Appointment Type (a specific service or session category configured for your agency).
- Confirm the time, location, and — where applicable — the linked authorization/service code.
- Save the appointment. It appears on both the staff member's and the client's calendar.
5.2 Recurring appointments
Recurring sessions can be scheduled in a single setup — daily, weekly, monthly, or yearly — rather than one appointment at a time. Review recurring series periodically, especially after any change to a client's authorization or a staff member's availability.
5.3 Editing a recurring series
Editing recurrence rules requires all steps to complete successfully, particularly for series mixing billable and non-billable appointments, or that include already-rendered or cancelled occurrences.
- After editing a series (time, staff, or recurrence pattern), open a few individual occurrences — including ones later in the series — to confirm the change actually applied.
- Avoid editing recurrence rules on appointments already rendered or included on a claim. Instead, cancel/adjust the specific occurrence and create a new one.
- When adding a day to a weekly recurrence or extending an end date, double-check the newly added occurrences were actually created, especially in the final week.
- If mileage, staff assignment, or notes look correct on the first appointment but not later ones (or vice versa), check a sample across the whole series before reporting it as one-off.
5.4 Staff availability
Staff availability is set up per user and shown on the scheduling calendar (typically highlighted in blue). Scheduling is validated against availability and against the client's authorized units — if you see an availability or "not authorized" message, check staff availability settings and remaining authorized units first (see Section 17).
5.5 Avoiding scheduling conflicts
Theralytics helps prevent double-booking for the same staff member. Adjust or cancel a conflicting appointment first rather than forcing an overlapping booking.
5.6 Filtering the calendar
Use scheduling filters to narrow the calendar view by staff, client, location, or appointment type — especially useful for agencies with a large roster.
5.7 Group services
If your agency offers group sessions, Theralytics supports scheduling one appointment with multiple clients attached, rather than a separate appointment per client. Check with Support to confirm group services are enabled and configured correctly for your service codes before relying on this for billing.
5.8 Scheduling a client at more than one location
A client can only be assigned one primary location at a time. To schedule at a different office, add that office as an additional location directly on the client's profile — once added, the client becomes available from that location on the main scheduling tab.
If a location's calendar looks blank, confirm it's selected as your active view, then check Masters > Location to make sure business hours are entered and saved. An unsaved or empty business-hours field is the most common cause.
6. Session notes (documentation)
Every appointment is paired with a session note (sometimes called a SOAP note) documenting what happened during the session. Templates can be customized per service by your agency.
6.1 Completing a session note
- Open the appointment from the schedule and select "Create Session Note" (if a note has not been created for that appointment yet) or "View Session Note" (if a note already exists for that appointment).
- Complete all required fields — including any "select two or more" requirements. The system blocks submission until they're filled in.
- Enter clinical data, a narrative summary, and required signatures (staff and, where applicable, supervisor).
- Complete/render the note to finalize it for billing and recordkeeping. Depending on your clinic signature settings, you may need to add some combination of a Client, Staff, or Supervisor signature before the complete button becomes available.
6.2 Billable vs. non-billable notes
Theralytics distinguishes billable session notes (tied to a service code and destined for a claim) from non-billable notes (internal documentation, meetings, etc.). Required fields and signature blocks can differ between the two, and whether a guardian signature is required at all can depend on session type (in-person vs. telehealth) or service code. If a note's requirements don't match its billable/non-billable status, check the Appointment Type and service-code configuration in Masters before assuming it's a data-entry mistake.
6.3 Locked / signed notes
Once a note is completed and signed, it locks to preserve an accurate clinical and billing record.
6.4 AI-assisted narrative summaries
For agencies with this feature enabled, Theralytics can generate a narrative summary of a session from the data already entered (session notes and data collection). Review any AI-generated narrative before finalizing the note, and make sure there's sufficient underlying session data — a summary requested with little or no supporting data may come back incomplete. If data is present and it still fails, log out and back in, or delete and re-enter the session, before escalating as a bug.
6.5 Clocking in/out & EVV compliance
Staff can clock in and out of sessions directly from the appointment to track time worked; this also feeds Electronic Visit Verification (EVV) for payers/states that require it.

- If Clock In/Clock Out is mandatory for your agency, appointments still needing a clock-in or clock-out may be hidden from certain views until that's completed.
- Clock in and out from the device used for the actual visit, with location/time services enabled, so the recorded time and location are accurate for EVV.
- If an approved EVV visit needs a correction, don't just edit the appointment — ask your Theralytics contact about the correction/resubmission process for your state's EVV aggregator.
6.6 Requesting a custom session note template
If the standard SOAP Note, Detailed SOAP Note, or Detailed BCBA Note doesn't match how your agency documents a service, Theralytics can build a custom note template to your exact fields, order, and wording.
- Send your agency's Theralytics URL, so the note can be built directly in your database.
- Attach a document (Google Doc or Word doc) laying out the exact fields, questions, and order — the more precisely it matches what you want, the fewer revision rounds you'll need.
- Name the service code or purpose each note is for. Submit a separate request per template rather than combining several notes into one document.
A few details worth specifying up front:
- Which signatures the note requires (staff, supervisor, guardian/caregiver, other) — and whether that differs for billable vs. non-billable use.
- Whether Clock In/Clock Out should be required on this note type, especially for EVV-subject services.
- Whether you want the AI-assisted narrative summary available — this is turned on per note template, not automatically.
7. Data collection
For agencies with a Data Collection subscription, Theralytics supports in-session clinical data tracking: DTT and Task Analysis programs, Frequency/Duration/Rate data types, ABC data for behavior tracking, and behavior reduction or skill acquisition/maintenance programs.
7.1 Setting up programs
Clinical supervisors set mastery criteria (required percentage, frequency, or consecutive sessions/days at a target) when creating a program. Configure only the criteria fields that apply to the data type — DTT and Task Analysis maintenance programs typically use a subset. Because these settings are per program, two similar-looking programs can have different mastery criteria; this mismatch is the most common reason a goal doesn't mark as mastered (Section 19).
7.2 Collecting data during a session
- Open the client's active program(s) under Manage Client > Profile Summary > Collect Data.
- Enter trial-by-trial or session-level data as the session progresses.
- Data saves automatically as you go — confirm entries were captured before ending the session.
7.3 The "Do Not Zero Out" setting
For Frequency, Duration, and Rate behavior data, Theralytics can automatically record a zero when a target behavior was tracked but didn't occur — controlled by the "Do Not Zero Out" setting on the program. Decide deliberately whether a missing observation should count as a true zero or be left blank, since this materially affects trend graphs and progress reports.
7.4 Editing existing data
When correcting a previously entered data point (especially from the mobile app), open and edit the existing entry rather than re-entering it as new, then confirm on the Daily Summary or Raw Data view that you have one corrected entry rather than two.
7.5 Reviewing data and graphs
Use the Raw Data view for individual data points, and the graphing tools (including bulk data graphs) for progress over time. Graphs refresh based on saved session data, so completed and signed notes reflect most accurately. If today's data doesn't immediately appear on a graph, refresh the page once before assuming it wasn't saved — especially common right after collecting data on mobile.
If a target or program seems to have disappeared, check whether it falls under a prior authorization period that has since expired, or whether it was archived — archiving or deactivating can drop a program out of the active view even though the underlying data still exists (Section 19).
7.6 Curriculum library
The Curriculum Library lets your agency store and reuse standard programs and targets across clients rather than building them from scratch each time. Follow the supported file format in the downloadable template when uploading curriculum content to avoid upload errors.
8. Billing & claims
Theralytics' billing tools connect scheduling and session notes to authorizations, claims, and payments.
8.1 Authorizations
An authorization defines the service codes and unit limits a payer has approved for a client. Set up authorizations before scheduling sessions against them, and keep authorized units, date ranges, and service codes current.
When a service code shows as "not authorized," check three things first:

Most authorization errors trace back to one of these three (Section 17). Theralytics also "pro-rates" remaining units for weekly or monthly authorizations that begin mid-week or mid-month — see our guide, Pro-Rated Hours and Overbilling, for more on enabling or disabling this.
8.2 Payer service codes & rounding rules
Each payer has a list of service codes (CPT codes) enabled for billing. If a code isn't available when creating an authorization, check your Manage Payer setup for the corresponding payer to confirm it's enabled for that payer. Unit calculations (how session minutes convert to billed units) are governed by the Rounding Rules under Manage Payer > Payer Service Codes — review these with your billing team during onboarding for each payer.
8.3 Generating claims
- Complete and sign the session note for each billable appointment.
- Once rendered, the appointment generates a claim.
- Review the claim for accuracy under Billing > Claims > Ready to Bill (rendering provider, units, service address/location, modifiers) before submission.
- Submit the claim to your clearinghouse using the Batch EDI Generation button for transmission to the payer.
8.4 Correcting and resubmitting a claim
- Locate the claim under Billing > Claims > Submitted Claims and select Move to Ready to Bill.
- Go to the schedule and open the appointment's session note using View Session Note.
- Scroll to the bottom and click Complete — this re-renders the claim with the corrected information before it goes out again.
8.5 Coordination of benefits (two active insurance plans)
Confirm which payer is marked primary on the client's profile, and make sure the secondary payer's information is fully entered there — that populates the other-insurance fields on the 1500 claim form (boxes 9a, 9d, 11d). If primary insurance changes after a claim was billed, update the client's insurance first, then follow the resubmission steps above so the claim goes out under the corrected payer.
8.6 Clearinghouse sync & EDI
Claims are sent to payers through your connected clearinghouse. If a sync fails, check your clearinghouse connection settings first, and contact Support if the error persists. A claim briefly showing "Rejected" immediately after submission can sometimes reflect a clearinghouse timeout rather than a true payer rejection — give it a little time before resubmitting or escalating.
To set up SFTP access for your clearinghouse (e.g. Office Ally), send Support the SFTP credentials (username, password, port) so 837 claim files and 835/ERA remittance files can flow automatically. If ERA/835 files aren't arriving even though your clearinghouse shows they were sent, this most often comes down to a mismatch on the payer control/ERA number — send Support the ERA filename text so the identifiers can be compared.
8.7 Payments & ledgers
Use the Payments Ledger and Account Ledger to record payments, track client responsibility, and reconcile balances. Run these reports regularly to catch discrepancies early.
9. Reports
Theralytics includes a range of built-in reports:

Which reports you can see depends on your role permissions. Most reports can be filtered by date range, client, staff, or location.
10. Managing clients
The Manage Client area is where you maintain each client's core information: profile details (address and contact info), insurance/payer information, and linked authorizations and active programs.
Keep client demographic and insurance information current — outdated addresses or insurance details are a common cause of claim rejections and reporting errors.
11. Parent portal
The Parent Portal gives parents and guardians secure, limited access to their child's information — appointments and, depending on configuration, session summaries.
- Create the parent/guardian's portal account with their name and a linked email address.
- The parent receives login credentials at their linked email.
- If a parent can't log in, confirm the linked email address is correct and current before escalating to Support.
12. Mobile app & tablet access
The Theralytics mobile app (and browser access on an iPad) lets staff schedule, document, and collect data in the field — complete session notes and data collection from a client's home or community setting, with session and note status syncing between the app and web browser.
For the most reliable experience, keep the app updated, and finish a session note on the same platform where it was started.
12.1 Working offline
The mobile app keeps working when connectivity drops, queuing entries and syncing once you're back online.
- Don't rely on "Today's Data" or the web dashboard to confirm an offline entry was saved while still offline — those views update once sync completes.
- Before ending your shift or handing off a device, connect to Wi-Fi or cellular and give the app at least 3 minutes to finish syncing.
- If offline data hasn't appeared by the next business day, don't re-enter it — contact Support with the client name, date, and approximate time.
- Keep your device's date, time, and timezone set to automatic — timestamps are tied to the device clock.
12.2 If a session doesn't appear on the app
If a session is visible on the web schedule but not on the mobile app, this points to a sync gap rather than a scheduling mistake. Have the staff member fully close and reopen the app (or log out and back in) to force a refresh. If it still doesn't appear, send Support the staff member's name and appointment details (Section 16).
12.3 Logging out
Log out of the mobile app on shared or agency-owned devices at the end of a shift, and always after your web password is reset — a password change should prompt a fresh login on mobile too.
13. Getting help
If you run into something this guide doesn't cover:
- Contact Support with a clear description of the issue, the agency name and database URL, the client and/or staff member involved, the exact date and time, and (if applicable) a screenshot or screen recording.
- Urgent issues that prevent your agency from operating (e.g. a full system outage) get the highest priority and fastest response.
- Non-urgent questions, such as unlocking a note or adding a payer service code, are typically resolved within one to a few business days.

14. Logging in & password resets
The single most common reason customers contact us — almost always solved without engineering help. See Part 1, Section 3.
I clicked "Forgot Password" but never received a reset email. What now?
Check your spam or junk folder first. Next, double-check you're on your agency's exact login URL and typing the same username you normally sign in with — agencies with more than one location or brand sometimes have more than one Theralytics URL, and a reset from the wrong one won't reach the right account.
Still nothing after a few minutes? Contact Support with your username and exact login URL — we can check whether the system is generating a reset email for that account at all.
A staff member's account says it's "locked out or temporarily deactivated."
This typically happens after several failed login attempts — a common trigger is a new phone or browser where a saved password no longer autofills. Have the staff member (or their administrator) use Forgot Password on the agency login page. If the lockout doesn't clear after a successful reset, send Support the staff member's name and agency so we can unlock the account directly.
I was invited to create a new account, but the new password won't let me log in.
Make sure you're logging in at the same URL where the invitation link took you to create the account — it's easy to end up on a different (but similar-looking) subdomain. If the URL is confirmed correct and it still won't work, send Support a full screenshot including your browser's address bar.
A parent/guardian can't log into the Parent Portal.
Confirm they're using the Parent Portal link (not the staff login page) and resetting the password from there. If two separate resets both fail, escalate to Support with the parent's name and the client they're linked to.
15. Session notes & signatures
Most "Complete button won't work" tickets trace back to a missing signature or a note edited after the fact. See Part 1, Section 6.
Why is the "Complete" button greyed out on my session note?
Complete only activates once every required signature is collected — potentially including the rendering staff member's, the client/guardian's, and a supervising clinician's. If a completed note was edited, the system can require a fresh supervising-clinician signature before Complete lights up again, even if it wasn't required the first time. Check which signature(s) are outstanding; if everything genuinely looks present, send Support a screenshot with the client name and appointment date/time.
Do we need a guardian signature on every note?
That depends on your agency's note and service-code configuration, and can differ by session type (in-person vs. telehealth) or service code. If a note starts requiring a guardian signature after an edit that it didn't require originally, that's expected — editing re-checks the requirements configured for that note type.
Can we turn off (or change) the signature requirements on our notes?
Yes, but the right settings depend on the specific service codes and roles involved. Send Support the service codes you want changed and we'll review your configuration with you.
My note from earlier today disappeared, or shows as locked in the browser.
Refresh the page (or fully close and reopen the app) and check the appointment again. If it's still missing, or locked in one browser but not another, don't re-enter it from scratch — send Support the client name and exact appointment date/time so we can locate and restore or unlock it.
The AI narrative summary says, "Sorry, we cannot generate a narrative summary."
First confirm the session actually has data collected — the feature summarizes existing data and won't generate anything for an empty session. If data is present and it still fails after logging out/back in or deleting and re-entering the session, send Support the staff member and session details; these typically route to the development team.
16. Scheduling & appointments
A large share of scheduling questions come down to which location(s) a client and appointment are tied to. See Part 1, Section 5.
How do I schedule a client at a second office or location?
Add that office as an additional location directly on the client's profile. Once added, the client becomes schedulable from that location on the main scheduling tab.
I added a location, but its calendar shows blank.
Make sure you've actually selected that location when viewing the schedule. If it's selected and still blank, go to Masters > Location and confirm start and end times (business hours) are entered and saved. Refresh once saved.
The system won't let me schedule the hours we're authorized for.
This is usually tied to how the authorization is set up rather than the appointment — see Section 17 for what to check first (modifiers, active date range, remaining units).
I'm getting "Internal Server Error" while scheduling or saving.
This generally points to a temporary, system-side hiccup. Refresh and try once more. If it keeps happening on a specific client or appointment, send Support the client name, date/time, and a screenshot.
RBTs aren't seeing a session on the app, even though it's visible on the website.
This points to a sync gap between the web scheduler and the mobile app. Have the staff member fully close and reopen the app (or log out/back in). If it still doesn't appear, send Support the staff member's name and appointment details.
17. Authorizations
Authorization issues usually surface as a scheduling or billing error, so check the authorization itself first. See Part 1, Section 8.1.
The system says a service code "is not authorized," or units don't match.
Check three things: (1) the authorization is active and covers the date of service, (2) the modifier tied to the rendering provider's credential matches what's expected (e.g. HO vs. HN for a BCBA vs. an RBT/BT), and (3) enough units remain to cover the appointment length. If all three check out and it's still blocked, send Support the authorization number, client name, and exact date/time.
Can Theralytics prevent staff from scheduling beyond our authorized hours?
How strictly authorizations are enforced (blocking vs. warning) is a configuration decision for your account. Raise this with Support or your account representative if you want stricter enforcement.
Claims for the same date of service keep splitting instead of combining.
Even when date of service, service code, rendering provider, location, and authorization all match, claims can still split when something else about how the individual sessions were completed differs. Gather the claim numbers involved (and the date of service/client for each) and send them to Support — our billing team can trace the cause and correct the affected claims.
18. Billing, claims & EDI
These are the most consequential tickets we handle, since they affect claims — accuracy matters more than speed here. See Part 1, Section 8.
How do I resubmit a claim that was rejected, or that needs a correction?
Locate it under Billing > Claims > Submitted Claims, use Move to Ready to Bill, then open the appointment's session note via View Session Note, scroll down, and click Complete. This re-renders the claim with the corrected information before resubmission — simply resubmitting without this step is the most common reason a "corrected" claim goes out unchanged.
How do I pull the original data on a claim before resubmitting it?
Under Submitted Claims, Download Batch EDI for Resubmission preserves the original claim data, as long as no payer response has been received yet.
A client has two active insurance plans (COB), and the claim/1500 form only shows one.
Confirm which payer is marked primary on the client's profile, and make sure the secondary payer's information is fully entered — that populates the other-insurance fields on the 1500 form (boxes 9a, 9d, 11d). If it's still not appearing on the generated claim, send Support the client name and claim ID.
A client's primary insurance changed after we already billed the original claim.
Update the client's insurance/payer information to reflect the correct primary first, then follow the resubmission steps above so the claim goes out under the corrected payer. If the original claim shows denied for a duplicate-primary reason, loop in Support before resubmitting.
How do we set up SFTP access for our clearinghouse (e.g. Office Ally)?
Send Support the SFTP credentials your clearinghouse issued (username, password, port) and we'll add them on the Theralytics side so 837 claim files and 835/ERA remittance files can flow automatically.
We're not receiving ERA/835 files even though our clearinghouse shows they were sent.
This most often comes down to a mismatch on the payer control/ERA number Theralytics uses to match a remittance to the right claim. Send Support a screenshot of the ERA from the clearinghouse side so we can compare identifiers.
19. Data collection, goals & graphs
Questions here usually involve either a graph not reflecting reality, or targets that seem to have disappeared. See Part 1, Section 7.
Phase change lines won't save, or disappear when I switch targets.
Add the line on the specific target and give the page a moment to save before navigating to a different behavior or target — switching too quickly can prevent the save from completing. If it still doesn't persist, report it to Support with the client and specific graph.
A goal isn't marked mastered even though the data clearly meets our criteria.
Double-check the mastery criteria configured on that specific program — percentage threshold, consecutive sessions/days required, and which sessions count can all be set differently per program. A mismatch here is the most common cause. If criteria genuinely match and it's still not updating, send Support the client, program, and date range.
Targets or an entire program disappeared from a client's setup.
Check whether they fall under a prior authorization period that's expired, or were archived — both can drop a program out of the active view even though the underlying data still exists. If they should still be active, send Support the client name and program.
20. Reports
Report questions tend to be either "how do I generate this" or "why don't these two numbers match." See Part 1, Section 9.
How do I generate attendance, revenue, or authorization-utilization reports?
Theralytics includes built-in reports covering attendance, revenue by BCBA/caseload, authorization utilization, and cancellations, though visibility depends on role permissions. If you're not sure which report covers what you need, ask Support — we're happy to schedule a short training.
Our A/R (or another) report total doesn't match the dashboard graph.
Mismatches are most often a difference in the date range or reporting period each view pulls from, rather than a data error. Send Support the exact report name, date range, and the specific figures that don't match so we can trace where the numbers diverge.
The payroll report isn't calculating overtime correctly for a staff member.
Confirm your agency's overtime rules are configured correctly for the employee's state (e.g. California's daily rules differ from federal weekly rules). If configured correctly and it's still off, send Support the staff member's name, pay period, and total hours worked.
